Dissertation note: Thesis (M.Sc.) - Cairo University - Faculty of Science - Department of Botany-Microbiology Summary: Haemagglutination Inhibition2HAI3 is one of the routinely used assays in the Influenza workflow. Many H3 isolates can be mistakenly considered negatives if HAI is the only tool. We wanted to explore the presence of non- Haemagglutinating H3 in Egypt and to discover potential mutations. 481 Oropharyngeal swabs from Influenza-like-illness outpatients in 2014 in Egypt were collected. Influenza qRT-PCR and virus isolation were performed on influenza A/H3 samples. QRT-PCR identified 84 Influenza A/H3 samples,12 of which were cultured, HA and NA genes were sequenced. Results of HAI showed Six Haemagglutinating and Six non-Haemagglutinating cultures. Total sequenced cultures were five virus isolates for HA gene, and four isolates for NA gene. We detected circulation of non-haemagglutinating influenza A/H3 in Egypt. HA (N225D), (N144S) and NA (D151N) protein mutations were our major findings. We recommend the use of IFA as confirmatory assay in influenza workflow
