Biological researchers face a problem of finding what they are searching for in an effective and efficient way. So there is a clear need for an effective and efficient information retrieval system that meet the researchers{u2019} searching needs. This research proposes a framework that helps researchers to retrieve meaningful documents related to their asserted terms based on Gene Ontology. The system creates an efficient index of biological terms by using annotation to extract the relevant terms from the target documents. Query expansion is used to increases the meaningful search results. The system uses a ranking method to reorder the retrieved documents based on the ranking weights. The proposed system reduced the gene ontology size by 98.8 %. It also reduced the documents size by 94.7%. And finally it reaches 100% recall
