ChIP-Seq, which is chromatin immunoprecipitation (ChIP) followed by high-throughput sequencing, produces large amounts of data that can be used to map protein-DNA interactions in-vivo on a genome scale. In this thesis, we discuss ChIP-Seq technology and applied some algorithms of peak detection to ChIP-seq data to detect the protein-DNA binding sites and compare and discuss thier results. Also we explored protein-DNA binding using Matlab
